honda automatic transmissions suck. period. if the car has been beat on a lot in its lifetime, chances are that the tranny is toast... good news tho: junkyards like Pick n Pull usually have a few DAs and offer a 30day return policy, so if you get a tranny and throw it in the car right away and its bad, you can return it. OR you could find a 5spd one and get the pedal assembly, clutch cable, tranny, shift linkage, ecu, and axles (flywheel and clutch would be better purchased new) and convert it to stick... really NOT hard to do especially on cable clutch cars.

...going to the junkyard and pulling all of the stuff is an excellent way to gain the knowledge... you just have to apply that knowledge in reverse to put it all together.
I used to go to the yards and spend whole days(i would get there at open on sat. and sun mornings after a long night out) taking shit apart to 'practice' and wouldn't leave with anything when i had my 87 accord. a lot of my knowledge and experience came from days like this. other than that, there are write ups all over for stuff like this, I am sure clubintegra would be your best resource for model specific swap information for your situation. But I can link you to a few write ups I used when I swapped my 87 accord from auto to stick (my very first car project, and was my daily driver),they are written for the accords, but the same basic steps still apply, and i have worked on EF's and other hondas enough to know that most of the stuff would be the same for your car as it was for me and my accord.
